Can combinatorial chemistry on the substrate lead to luminescence of different wavelengths or brightnesses?

Yes, certainly different substrates can alter the brightness and to some degree the spectrum of the luminescence. The paper describing the development of NanoLuc had data on 23 other substrates that were developed and tested.
